As you probably noticed, most (if not all) JN episode titles make fun of a famous saying, film/TVshow, or book. Some of them are obvious ("Lights! Camera! Danger!" is a takeoff of the well-known "Lights! Camera! Action!" used when filming scenes for a movie), but others are less obvious. Let's take a look-see, shall we?

Aaughh Wilderness! - takeoff on several shows beginning with "Auugh!" or some derivation thereof. Take "Argh! Real Monsters"! for example
A Beautiful Mine - this is making fun of the 2001 film "A Beautiful Mind" about a schizophrenic mathematician
Attack of the Twonkies - "Attack of the" is a popular title for many a B-movie horror film, which fits considering the entire plot is a ripoff of the 1984 film "Gremlins"
Battle of the Band - comes from "Battle of the Bands", a competition where many musical groups, often of differing styles, compete for the title of best band
Beach Party Mummy - "Beach Party" was a tacky 1963 film aimed at teenagers...the writers probably tacked the word "Mummy" on the end since it was set in Egypt
Best in Show - "Best in Show" is an improv film made in 2000 that features a bunch of very deranged characters competing with their dogs in a national dog show.
Billion Dollar Boy "Million Dollar Baby" was a 2004 film directed by Clint Eastwood
Birth of a Salesman - this is a ripoff of the famous play "Death of a Salesman"
Brobot - "Brother" + "Robot" (duh)
Carl Wheezer, Boy Genius - This is a play on the title of the original movie, "Jimmy Neutron, Boy Genius"
Clash of the Cousins - This title comes from the famous 1984 film "Clash of the Titans"
Crime Sheen Investigation - Crime Scene Investigation, or CSI. Need I say more?
Crouching Jimmy Hidden Sheen - This makes fun of the 2003 Kung Fu film "Crouching Tiger Hidden Dragon"
El Magnifico - This could be a parody of any number of things, although it seems most likely that the title was chosen because Sheen's dad is Mexican and he would choose a Spanish superhero name for himself
Flippy - not sure if this is related, but "Flippy" is one of the major characters in the show "Happy Tree Friends". He suffers from PTSD and vascillates between evilness and insanity
Fowl Bull - Misspelling of "Foul Ball" to make a pun on both Ms. Fowl's name and the subject of the episode
Fundemonium - Based on the word "Pandemonium", which means "wild uproar or unrestrained disorder; tumult or chaos"
Granny Baby - pretty straightforward description of what happens in the episode, I imagine
Grumpy Young Men - joke on the 1993 film "Grumpy Old Men"
Hall Monster - Corruption of the title "Hall Monitor"
Holly Jolly Jimmy - Takeoff of the (awesome) Christmas Carol "Holly Jolly Christmas" performed by Burl Ives in Rudolph the Red Nosed Reindeer
How to Sink a Sub - This is a play on words, since usually this phrase refers to sinking a submarine, but in this case refers to metaphorically sinking a substitute
Hypno-Birthday to You - Another obvious one. It's a takeoff of "Happy Birthday to You"
I Dream of Jimmy - YAY! IT'S US! I mean... this (fantastic) title is a parody of "I Dream of Jeannie", a 1960's sitcom
Incredible Shrinking Town - This title makes fun of 2 films: "The Incredible Shrinking Man" (1957) and "The Incredible Shrinking Woman" (1981), both of which are pretty self-explanatory
Jimmy for President - Version of the campaign slogan, "___ for President"
Jimmy Goes to College - The title is pretty straightforward, but the episode itself makes fun of numerous college movies, most notably the 1978 "Animal House"
Jimmy on Ice - derived from the various "On Ice" skating shows that tour the country, such as "Disney on Ice"
Journey to the Center of Carl - ripoff of Jules Verne's 1864 scifi novel "Journey to the Center of the Earth"
King of Mars - could be a takeoff of the Monster Magnet song "King of Mars", though judging by the lyrics I sincerely doubt it
Krunch Time - misspelling of the term "crunch time", which is the interval of time immediately before a project is due
Lady Sings the News - makes fun of the 1972 film "Lady sings the Blues"
Lights, Camera, Danger! - already explained this one
Love Potion 976/J - Parody of the 1992 movie "Love Potion # 9" and the famous song by the same name
Make Room for Daddy-O - Parody the 1953 Movie "Make Room for Daddy"
Maternotron Knows Best - Joke on the saying "Mother Knows Best", which is itself a joke on the horrendously stereotypical family comedy series "Father Knows Best", which was popular during the 1950s
Maximum Hugh - Misspelling of "Maximum High", which is the name of the second studio album by the British rock band Shed Seven
Men at Work - This is also the name of 1980's Australian band responsible for such hits has "Land Down Under"
Mighty Wheezers - Joke on "Mighty Ducks"? Nah, this one's probably what it says on the cover
Monster Hunt - "Monster Hunter" is a action-packed roleplaying game made by Capcom
My Big Fat Spy Wedding - parody of the 2002 film "My Big Fat Greek Wedding"
My Son the Hampster - Possibly a takeoff on the 1998 French movie "My Son the Fanatic"
Nightmare in Retroville - Joke on the 1984 horror film "Nightmare on Elm Street"
N Men - joke on X Men
Normal Boy - pretty obvious
One of Us - this is the name of a song by ABBA and part of the name of the song "What if God was One of Us" by Joan Osborn
Out Darn Spotlight - this comes from the famous scene in Macbeth where Lady Macbeth keeps washing her bloody hands and saying "Out Damned Spot"
Party at Neutron's - Ya...
Professor Calamitous, I Presume? - Takeoff on the very famous historical line "Dr. Livingstone, I presume?", which was reportedly said by Henry Morton Stanley to David Livingstone upon Stanley's arrival at Ujiji village on the shore of Lake Tanganyika
Raise the Oozy Scab - take on the 1980 film "Raise the Titanic"
Retroville 9 - strangely, this seems to be a ripoff of the anime series "Princess 9", which features little known baseball players who try to make it to the championships
Return of the Nanobots - "Return of the Jedi", anyone?
Safety First - "Safety First" is the name of a line of products aimed at infants and young children whose job is to be annoyingly safe
See Jimmy Run - this is a take on the famous "learn to read with Dick and Jane" series, where kids begin with the classic first lines "See Dick Run. See Jane Run."
Send in the Clones -Parody of the Frank Sinatra song "Send in the Clowns"
Sheen's Brain - Pretty Straightforward
Sleepless in Retroville - ripoff of "Sleepless in Seattle", a 1993 movie
Sorry Wrong Era - take on the line "Sorry, Wrong Number", and the 1948 film of the same name
Substitute Creature -Variation on "Substitute Teacher"
Stranded - joke on the 2002 film "Castaway"
The Big Pinch - refers to the prominent theory about the origin of the universe, AKA "The Big Bang"
The Eggpire Strikes Back - Parody of "The Empire Strikes Back" (oh, Star Wars films, how you inspire us)
The Evil Beneath "The Evil Beneath Loch Ness" is a very bad 2001 Scottish Film about killing evil Nessie
The Fued - "The Fued" was a 1989 comedy film
The Great Egg Heist - take off of "The Great Imagination Heist", a short essay written by Reynold Price in 1999 (thanks Isaac!)
The Junkman Cometh - Parody of the play "The Iceman Cometh", written in 1939 by Eugene O'Neill
The Phantom of Retroland - stolen from "The Phantom of the Opera", a French novel that has been made into numerous movies
The Science Fair Affair - Probably a takeoff on the 1969 film "Family Affair", though I can't say for sure
The Tomorrow Boys - taken from "The Tomorrow People", a children's scifi series that aired during the 70s
The Trouble with Clones - this could be a play either on the Star Trek episode "The Trouble with Tribbles", the 1955 film "The Trouble with Harry", or the book "The Trouble with Boys", or perhaps all of the above
Time is Money - this is a popular saying
Trading Faces - Parody of the TLC show "Trading Spaces". The original episode of the title was "A Mind is a Terrible Thing, Two Ways", which is a play on the United Negro College fund slogan "A Mind is a Terrible Thing To Waste".
UltraSheen - taken from Ultralord
Vanishing Act - may refer to the 1971 film "Vanishing Point", or it may simply be in reference to the various "vanishing acts" seen in magic shows
When Pants Attack - a joke on various "attack of the killer ___" films. There was also a Futurama episode called "When Aliens Attack"
Who Framed Jimmy Neutron? - Parody of the famous 1988 movie "Who Framed Roger Rabbit?"
Who's Your Mommy? - Variation on the saying "Who's your daddy?", which incidentally is also a song, a movie, and a TV series.

Phew! Well, I think that's all. Sorry if I got any wrong, I just googled the hell out of some of these names and looked around to see what popped up.

The Great Egg Heist is a take off of The Great Imagination Heist, a short essay written by Reynold Price in 1999.

Epic list, Mara-sempai.

I think the more likely derivation of the title "Aaughh Wilderness" is the Eugene O'Neill play "Ah Wilderness".

I've done the research on Happy Tree Friends character "Flippy" it may or may not have come from the character himself or it may be a loose parody of R.L. Stine's Goosebumps #7 Night of the Living Dummy. Hard to say really it could be possible that Flippy the name came from the show Happy Tree Friends, however the personality maybe came from Slappy since he used Hugh as if he were his slave. Other than that, everything's right on the nose.  ;)
